I tried to join SetiBoinc project few days ago, when Seti server was off. At that time my computer was already already working on BoincBeta WUs. After some time Boinc showed to me pop-up with message "Cannot join Seti project. Check URL and acount ID." (...or something like this). I was not at home at this time. When I returned and saw this message, I noticed that my CPU load is 0%. After I clicked OK, work on BoincBeta continued. But I lost maybe several hours.
Is it possible to leave Boinc running on current project, when logon to new project fails?

have you tryed running boinc alone with disabled network access?
i mean when the projects have work, just disable the access till the work is finished ?
