I'm using BOINC on linux and check my results and stuff through boinc_cmd. I went in my account settings on the site here and changed my CPU time to 65, so it would only use 65% of the time. I used boinc_cmd to update everything and seti is still using 100% cpu. Is there something broken in Setiathome or what?

Also the version of seti I am using is setiathome_enhanced version 5.12

The CPU usage option is only available in BOINC 5.6 and greater. (It says so in small letters under the option in preferences).
