I have a dual boot with windows xp and Mandrake linux. The thing is that the benchmarks come in lower for linux, and recieves less credit for the same amount of cpu time. On linux the the clamed credit is often lower compared then other computers for the same work unit.

For linux the measured floating point speed is 625.24 million ops/sec and the measured integer speed is 1966.32 million ops/sec. For windows the measured floating point speed is 1226.05 million ops/sec and the measured integer speed is 3644.67 million ops/sec.

Does anybody know why this might be?

I got just the right answer: http://www.pperry.f2s.com/downloads.htm and find the right client. (This is anothe BOINC, delete yours and use this one instead)

Yep - switch to my optimized boinc and seti clients. Then your linux box will way out perform Windows :)
